Bowser is an amazing character, and I honestly think I'd rather play him than Ganondorf any day. But when you say "villian" I think Ganondorf wins that.

I don't see Bowser as much of a villain really, hes more of just a "bad guy" who tries to kidnap peach but fails.

Personally i'd say ganondorf because what bowser does is repetitive.

Meanwhile,ganondorf has variety.
OOT:Kidnaps zelda
WW:kidnaps zelda to rule hyrule under the sea
TP:uses Zant to get revenge
original:breaks the triforce
LTTP:uses some dude to take over hyrule castle
And some of the game's final bosses are people like vaati or dimentio so the mario and zelda series don't always have the same villain so i'm a little neutral ater some thought.

Actully in the orginal, Zelda breaks the triforce to keep it from Ganon.
And Bower has sucessfully kidnapped Peach several times, except in like 1000 year doors when someone else got her.
Then he goes all WHAT!? THAT IS MY JOB, Imma cut a biotch and goes to get her himself.
I'm sorry, but Bowser is pretty beast on his own, even if he is repetitive. Plus his sarcasm and monologues to himself are hilarious.
But like I said up thar before. Ganon is the better villian, but I like Bowser more.

You do have a point there... and i had forgotten about paper mario...
